Dude I get this exact same thing. Do you wear zipped hoodies? My theory is they’re getting nicked by the zip of that or jeans.

Nope, no hoodies. Not sure if zippers involved. Also t-shirts worn over the jeans will get holes.

I suspect these holes appear during washing in the washing machine. Also it depends on fabric if they appear at all.
